 I think this happens when notifies are coming in quicker than the signer
 can sign the zone. In the OpenDNSSEC-1.3 branch, I have committed a change
 (r5272) where the zone fetcher unlocks the axfr file before it kicks the
 signer daemon. This solved this issue for me.

 Could you try out r5272+ of the branch?
