Comment(by rb):

 There is a command "signer_engine_cli clear <zone>", which deletes the
 internal storage of the given zone name. All signatures will be
 regenerated on the next re-sign. Would that work for you?

 What SOA format have you configured in your kasp.xml? ("counter" |
 "unixtime" | "datecounter" | "keep")
